The intermittent domain registration issue with the .COM and .NET Registry has been resolved.
Our development team has identified that there were conflicts with our EPP Verisign jar which is used to communicate with Verisign .COM and .NET Registry connections. Currently we have disabled it in our build servers. The Registry connections are up and all actions such as domain name registration, renewal, update and transfer should execute seamlessly.

Our team was able to deploy a fix to Registry connections. You should now be able to register domains using the Supersite or API calls, the new order shall be processed successfully. Also actions like deleting the domains and updating Nameservers are getting processed successfully.
